It seems that you are using white logo on the white header, that's why you are not seing them.
Make sure that you have 1 dark logo, it will be used for the default header ( opaque ) the white logo will be used when the transparent header is selected.

No the logo is not white. It is a colored logo. Here is the screenshot of the backend.
